We are trying to move away from the WSG coordinate system and input data from our custom coordniate system that we scale up from shots we take in the field. Is there a way to do this with outputs from Trimle? What information would we need to do it by hand?

If you want to use your custom coordinate system, then you will need to set your output coordinate system (and most likely you GCP coordinate system) to Arbitrary. Then, you will need to use the Basic GCP editor to mark your GCP targets.
If you are using this coordinate system regularly, then you can compute a site calibration file. This will make setting up future projects much easier.
Lastly, you might want to look at PIX4Dmatic. This is our next generation photogrammetry software that supports the use of the Trimble .cal file. This is a very seamless workflow.
