I’m processing a coastal to generate Orthomosaic. The quality report shows Orthomosaic it’s looking good but when I’ve used the map in QGIS my map is missing some areas.

The orthomosaic in the quality report is a low resolution preview before step 2. It allows for a visual inspection of the quality of the initial calibration. Your final output is based on the full processing method which is based on the number of keypoints extracted from each image. Water is very reflective and homogenous so traditional photogrammetry will always struggle with water. The best thing to do in these areas are to fly higher and with more overlap.
