I imported the GCPs into Pix4Dmatic and placed them using the UI for each image
When calibrating (and reoptimized calibration) the result shows a difference in location between the GCP and the markers
do you know how can I align them?

Can you please send us the pdf quality report?
Does the same issue occur when you calibrate the project from the beginning instead of reoptimizing?
