I’d like to know if you are able to use the alpha channel of the images to specify areas within the image that are not to be shown in the model? Like a mask. Also, can you store data in the alpha channel so that it will not be used in the calculation of the model?

You could use the image annotation (Pix4D has such a tool) for parts of your images that should not be taken into account.
