For best results of the Ortho mosaic, we should be able to zoom in and cut parts out of an original image then zoom in or out and rotate the cut image to best fit the ortho. This could then be exported as an original ortho with a much better result (i have found that the ortho of roads often have blurry line marking where there was movement and this stands out in the final image)

Have you looked at the Mosaic Editor in Mapper? This lets you cut out areas of the orthomosaic and replace it with an image. This might work for you.
