If the hardware permits you can try processing all the image in one project, but it depends on the size of the images too.
Otherwise you might consider processing parts of the project area separately and merging then together as described on this support page Merge Projects - PIX4Dmatic

I tried running the project as one and it got all the way to 98% (6+ days of processing) before failing due to a graphics card issue. I got our IT team to have a look and they made some changes to the graphics card setting to resolve the issue but I haven’t been game enough to try it again.
I tried running it as smaller projects and merging them but I found that when I was doing that, I was ending up with issues where some areas were not lining up correctly, even if they had been prior to the merge. Any suggestions on how to prevent that happening?

When merging projects, do you have common tie points between the projects (“Register” step in the merge workflow Merge Projects - PIX4Dmatic )?
If you have them, what does the tie point metrics in the merge dialog say before running the processing? There might be some indication on whether something was wrongly marked.
