Hi Mark,
You cannot import in Pix4Dmapper an orthomosaic which was processed externally. In order to georeference an orthomosaic based on GCPs, you need to process the project from scratch (step 1, 2 and 3) and use GCPs as recommended in our article: https://support.pix4d.com/hc/en-us/articles/360000276046-How-to-import-and-mark-ground-control-points-GCPs
One workaround would be to use QGIS (download link here: https://qgis.org/en/site/forusers/download.html) for importing the orthomosaic and georeferencing with GCPs.
