You can georeference the submarine DEM manually in a third-party geospatial software such as QGIS. For this, you need some Ground Control Points with 3D coordinates (you can get them from field measurements or from a web mapping service provider such as Google Earth). This way, you can align the two DEMs, provided that both have the same coordinate system.
